Behind on your books? You’re not alone – and it’s fixable. Whether you’re a sole trader who hasn’t reconciled a transaction in 18 months, or a company director staring at three years of bank statements you’ve never touched, catch-up bookkeeping is exactly what it sounds like: a structured process to get your accounts back in order, no matter how far behind you’ve fallen.
What does it actually mean to have “messy books”?
Most business owners who come to us describe their situation the same way: “I just kept putting it off.” That’s it. There’s no shame in it – you were busy running a business, and the books got away from you.
In practice, messy books usually means one or more of these things:
- Bank transactions that have never been coded or reconciled in Xero
- BAS lodgements that are overdue – sometimes by several quarters
- Receipts saved in a shoebox, a phone camera roll, or nowhere at all
- A Xero file that was set up years ago and barely touched since
- No clear picture of what the business has earned or what it owes
- Accounts managed on spreadsheets, or not managed at all
This happens to sole traders, to company directors, to hospitality businesses, tradies, consultants – people across every industry. The longer it goes, the more overwhelming it feels, and the harder it becomes to start. But here’s the truth: no matter how far behind you are, it can be cleaned up.
What are the real risks of leaving your books in a mess?
Ignoring your books doesn’t make the problem smaller – it makes it more expensive. The longer you leave it, the more compounding damage builds up. Here’s what’s actually at stake.
You could be lodging wrong BAS figures
If your accounts aren’t reconciled, your BAS figures are guesses at best. Lodging incorrect BAS means you’re either overpaying GST (giving the ATO a free loan) or underpaying it – which triggers penalties and interest. The ATO charges a general interest charge (GIC) on outstanding amounts, and it accrues daily. A few missed quarters can add up to a significant extra bill by the time you sort it out.
You’re probably missing deductions
When transactions aren’t coded properly, expenses disappear. Vehicle costs, tools and equipment, software subscriptions, subcontractor payments – if they’re not in your accounts, they don’t reduce your taxable income. Sole traders and companies both miss legitimate deductions every year simply because their books weren’t up to date at tax time. That’s money you’ve already spent that you’re not getting credit for.
An ATO audit becomes much harder to handle
The ATO can audit any business at any time, but disorganised accounts are a red flag. If you can’t produce reconciled records, invoices and receipts that match your lodgements, an audit turns from a minor inconvenience into a serious problem. Having clean, well-maintained records is the single best protection you have if the ATO comes knocking.
You can’t make good business decisions
This one gets overlooked. If you don’t know your actual income, expenses and margins, you’re flying blind. You might think the business is profitable when it isn’t – or you might be undercharging without realising it. Clear books give you the financial visibility to make decisions that actually move the business forward.
Quick tip: The ATO has a data-matching program that compares income reported on tax returns against bank deposits, payment platforms (like Square, Stripe and PayPal), and industry benchmarks. If your numbers don’t stack up, you’re more likely to be flagged for a review. Up-to-date accounts are your best defence.
What does catch-up bookkeeping actually involve?
Our catch-up and clean-up service is a structured process – not just a mad scramble to tick boxes. Here’s what actually happens when we work through a backlog.
Step 1 – Assessment
We start by understanding how far behind you are and what state your Xero file is in. If you don’t have Xero yet, we’ll set it up as part of the process. This initial assessment tells us how many months or years of transactions we’re dealing with, and whether there are any immediate compliance issues – like overdue BAS lodgements – that need to be addressed first.
Step 2 – Bank feed import and transaction coding
Once we have access to your Xero file, we import all outstanding bank transactions and code them to the correct accounts. This means every income, every expense, and every transfer gets properly categorised. For sole traders, this includes personal draws and business expenses that might be mixed together. For companies, we also check that Director’s loan accounts and inter-entity transactions are handled correctly.
Step 3 – Receipt matching and documentation
We’ll ask you to provide whatever documentation you have – bank statements, receipts, invoices, payroll records. The more you have, the cleaner the result. We work with what’s available, and where receipts are genuinely missing, we help you understand what you can and can’t claim.
Step 4 – BAS preparation and lodgement catch-up
If you have overdue BAS lodgements, we prepare them based on the reconciled figures and submit them through the ATO portal. As a registered tax agent, we can often negotiate reduced penalties where lodgements are genuinely late – self-lodging is rarely the best approach if you’re significantly behind.
Step 5 – Final reconciliation and handover
We reconcile every bank account to zero outstanding items, review the general ledger for any obvious errors, and produce a summary of where things stand. At the end of the process, you have a clean Xero file, up-to-date BAS lodgements, and a clear picture of your financial position.
How long does catch-up bookkeeping take?
It depends entirely on how far behind you are and how complex the business is. A sole trader with six months of unreconciled transactions and clean bank feeds can often be sorted in a week or two. A company with two years of messy accounts, multiple bank accounts, payroll, and missing receipts will take longer – sometimes three to four weeks.
The biggest factor that slows things down is documentation. If you can get us your bank statements and receipts quickly, we can move fast. The more complete the records you provide, the faster and cleaner the result.
We don’t need everything to be perfect before we start. Many clients come to us with incomplete records and we work through it systematically. Getting started is always better than waiting until you’ve “found everything.”
Does it matter whether I’m a sole trader or a company?
The catch-up process is similar for both, but there are a few differences worth knowing about.
Sole traders
Sole traders often mix personal and business accounts, which creates extra coding work. We separate business income and expenses from personal transactions, which is essential for producing accurate tax figures. Sole traders also lodge individual tax returns – not company returns – and the deadline for self-lodged returns is 31 October each year. If you’re behind, using a registered tax agent like AffordBooksTax extends that deadline significantly.
Companies
Companies have more complexity: Director’s loan accounts, dividends, shareholder transactions, and ASIC obligations all need to be accounted for. Company tax returns are due by 28 February the following year when lodged through a registered agent. If payroll is involved, we also need to reconcile Single Touch Payroll (STP) records against what’s been reported to the ATO – discrepancies here can trigger ATO reviews.
If you’re a Melbourne-based business, our team is familiar with the ATO’s current compliance focus areas for both structures. If you’re located elsewhere in Australia, we operate fully online – our Melbourne base doesn’t limit who we can help.
What happens after the catch-up is done?
Most clients who come to us for a catch-up end up staying on for ongoing monthly bookkeeping. Once your accounts are clean, keeping them that way is much simpler – and much cheaper than falling behind again.
Our ongoing bookkeeping starts from $98 per month for businesses earning under $50,000 a year, scaling up to $490 per month for businesses between $300,000 and $500,000. You can see the full breakdown on our pricing page. There are no setup fees and no lock-in contracts – if it’s not working for you, you’re free to leave.
The goal isn’t just to clean up the past – it’s to set you up so this never happens again. Regular reconciliation means your BAS figures are always accurate, your tax return is straightforward, and you always know where the business stands financially.
Frequently Asked Questions
How far back can you go with catch-up bookkeeping?
There’s no hard limit. We’ve worked through backlogs ranging from a few months to several years. The further back you need to go, the more important it is to have bank statements available – most Australian banks keep digital records going back seven years, so you can usually retrieve what you need through your online banking portal. The ATO also requires you to keep financial records for five years, so retrieving and organising older records is part of the process.
Will I get in trouble with the ATO for being behind?
Late lodgements do attract failure-to-lodge penalties and interest charges on any outstanding amounts. The amount depends on how late you are and the size of the liability. The good news is that the ATO is generally more willing to work with businesses that come forward proactively rather than waiting to be caught. As a registered tax agent, we can communicate directly with the ATO on your behalf and in many cases negotiate a reduction in penalties, especially for first-time or low-risk situations.
What do I need to provide to get started?
At a minimum, we need access to your Xero file (or we can set one up) and your business bank statements for the period we’re catching up. Receipts and invoices are helpful but not always essential – we work with what you have and help you understand what documentation is needed to support specific claims. You don’t need to have everything organised before you reach out – just get in touch and we’ll tell you exactly what we need.
How much does catch-up bookkeeping cost?
Catch-up work is quoted individually based on the volume of transactions, the number of accounts involved, and how much documentation is available. We provide a fixed-price quote before we start so you know exactly what you’re paying – no hourly surprises. Once the catch-up is complete, ongoing monthly bookkeeping is available from $98 per month for smaller businesses. You can book a free 30-minute call to discuss your situation and get a quote.
Can you help if I’ve never used Xero before?
Yes. If you’re not on Xero yet, we’ll set it up as part of the catch-up process. We handle the chart of accounts, bank feed connections, and any historical data migration. Most clients are surprised by how clean and simple their accounts look once Xero is properly set up – it makes ongoing bookkeeping much easier to stay on top of going forward.
My receipts are a complete mess – does that matter?
Incomplete records are the norm for catch-up jobs, not the exception. We work with whatever you have – even if that’s a phone camera roll full of photos of receipts, or nothing at all. Where receipts are missing, we help you understand what can be reconstructed from bank statements and what you genuinely can’t claim without documentation. The ATO expects reasonable record-keeping – but reasonable doesn’t mean perfect, and we’ve helped plenty of businesses get sorted from a very disorganised starting point.
